The verse melody took me by surprise and took several listenings to get used to, so much the more that it unexpectedly reminded me of

Since I haven't played much of Majora's Mask yet, the instrumental melody didn't bring any associations until I checked out Keiri's video. The melodies do sound alike, although the notes placement is different enough to evade plagiarism accusations. And Yuki is known to play/have played games (like Chrono Trigger), so maybe she played Majora's Mask, too, and took some inspiration?
or maybe she heard Stardust Melodia and thought, "Hey, if they can get away with this, how about I go paying homages, too?"

Overall, I like it and it's certainly unusual for Kalafina. I'm all for "conglomerate of styles", as Niney put it, although in this case I could agree somewhat about what I've never personally felt in HnS but heard it accused of constantly - the verse and refrain do sound a bit like different moods (the mysterious former and the elating Eden-like latter), which still puzzles me a bit when I listen to the song. But I'm sure looking forward to the full version.
Also, I feel sorry for people holding out for "something fresh from Kalafina", as once again, this fresh isn't something they can enjoy listening.

Any possibility Sony has bought the copyright for the Majora Mask one?

Even the duration of the (I guess, Minna no uta ver) is the same as the Majora track, 2:31, and 2:32).
Duration doesn't matter, seeing as the similarity is limited to the instrumental part.
