I can imagine FictionJunction singing Emilie Autumn songs. Like this one:

I can imagine Wakana with the main vocals, while Keiko and Yuriko do the harmonies and Kaori those more energic parts! I would die of awesomeness.

I'd be interested to hear Wakana covering a Celine Dion song... that's not My Heart Will Go On. I've heard many, many covers of that song (including one by a Japanese artist, Yuna Ito), and no one can do it justice but Celine. In fact, I'd be interested in hearing her cover some of Celine Dion's French songs. "Je sais pas" is probably the best fit--it's slow enough that the words won't be too difficult and it is suitably tragic for Wakana's voice: https://www.youtube.com/watch?v=zCsuKp9ewLY

Kalafina doing a song from Evanescence, early Nightwish, Kelly Clarkson, or Mariah Carey wouldn't be bad either. I think some of those songs could really work with a three-person rendition.
